There is no alignment for a GPS unit so you don't normally need to worry, but as yours has a built-in compass the FC needs to know the orientation of the magnetometer inside it. Go to the BFC Configuration tab and on the right you will find a setting called "MAG Alignment" in the Board and Sensor Alignment section.
